Well it's still the sequel because it has the same kid Link in it, and it happens after Ocarina of time. and when it come to the time line of Hyrule (A), this happens just after Ocarina of Time. Where in Hyrule (B) Adult Link doesn't return to Hyrule, so Ganondorf is able to come back, hence the Wind Waker happens. Remeber Hyrule (A) is the kid link timeline, and Hyrule(B) is the Adult Link timeline.

Oh and the reason that Ganondorf (A) in this game still has the Triforce of Power even when he doesn't know it, is because it is also theorized that even though it is a different timeline, the person that is "destined"( royaly screwed over )... is will have, no matter of what timeline he is in.

But the original Hyrule is all but in ruins (even the temple of time). So that's why Hyrule town was moved in this game Hyrule (A) is now in a new location. Now Hyrule (B) is where Adult Zelda and the sages are at, so Like that version of Ganondorf says is that he will find a way out of the Chamber of Sages where Ganondorf (B) is trapped in. That's where the diffrent legend in Wind Waker comes in and that's why the Hyrule timeline is so messed up, but remember this is only theory.

Well, here is the most believed theory. Okay, Ocarina of Time was the first game in chronlogical order, remeber when Zelda sent Adult Link back to the past, well the future that he was in still existed, so now there are two Hyrule timelines. Let say the one with Child Link is Hyrule (A), and the one that had Adult Link is Hyrule (B). In Hyrule (A) it is believed that Child Zelda and Child Link told the King of Hyrule about Ganondorf before he attacked Hyrule (A), so now his army is defeated ...

hmmm, I think this game might be a sequal to ocraina of time. at the end of OOT, Gannondorf quoted something like i swear to exterminate zelda's and links desendants (children, grandchildren, etc) as long as the triforce of power is in my hand. in this game, at one scene it shows Gannondorf WITH the triforce of power in his hand. the link and zelda in this game MIGHT be link's and zelda's great great great grandchildren.
